I was just wondering if the salt from the brine shrimp will affect the quality of my freshwater tanks and the health of my fish? If this is a issue please fill me in!

are you talking about baby brine after hatching, or adult brine frozen?

I never put that water in my tank. I'm sure a little salty water won't throw of a 100+ gal tank to much, but I'd rather not risk it.

I don't think it would make to much of a difference. I do rinse mine in fresh water before I put them in.

Some people actually add salt deliberately after water changes (I don't)

A very small amount of salt helps fresh water fish with gill function and electrolyte balance. Remember, their natural habitat must have trace amounts of salt in it.

The 1 tablespoon per gallon (3 teaspoons/gallon) commonly used to treat or quarantine FW fish amounts to a SG of around 1.003 and does not harm FW fish. You'll likely get a far lesser addition of salt from unrinsed brine shrimp, so I wouldn't worry about it.

It will not affect your fish. Its a very small amount. I've been feeding my fishes brine shrimp for years without rinsing them and they are doing very well. Except if you feed them in your planted tank.
